I would not touch a saniflow unless you have experience in disconnecting.

I would get a plumber to take it out and re-fit it again once you have tiled it. You can cut round the toilet but it will not look as neat and will take a lot longer.
Use a cement backer board rather than ply, No More Ply or Hardie are good. What is on the floor at the moment?
nothing on the floor just now how many mmm ement boared

How big's the floor Steve? I'm assuming it's an additional bathroom because of the saniflow so shouldn't be too big in which case a 6mm cement board such as hardi or No More Ply should do the job. If you're fixing it onto timber make sure you use the right kind of adhesive as well as screwing.
Cement boards offer less flex than plywood and don't disintegrate with moisture so are a much better option, but if you wanted to stick to plywood then you should think about 15mm to be safe, screw fixed at 30cm centres.
Good luck with the job mate - take your time and keep your cool.
how did the floor go?
