As far as I am aware, the "lips" are called tile upstands and the shower tray should have been cut into the wall flush with the inside of the "lips". This would have allowed your tiles to fit flush.

When you say a "lip" on the tray, is it a thin plastic strip or a more substantial lip which is part of the tray?
The 1st type is meant to, as Grumpy says, fit behind the tile and into the wall. The 2nd type may have to be visible and the 1st tile sits on topof this lip not over it. Its a crap idea IMO but in the past i have seen the later type sunk into the wal but then when the tiles were fixed the shower enclousre was too big fo rthe tray.

This is the sort of tray they mean with a purpose built lip designed to be tiled over right into the tray. As mentioned you have to cut the tray into the battons to get a flush finish.
