hardie backer is like a cement/fibrous board, far more water resistant than ply, doesn't need priming, in short, the correct overlay for the job
and it's only 6mm thick!

Re: probs
I had the same problem once, The chippy i was tiling for did all the prep work to the floor prior to me tiling, I finished the tiling came back next morning to grout,
there were loads of tiles popping, upon lifting the tiles i found that the ply had delaminated, but it looked fine before tiling commenced, after speaking to the chippy about it I found out that the ply he had put down was recovered from a skip on the site where he was working, and had been wet previously.
Is it possible that the ply has been water damaged prior to you tiling on it?
